I am building my own new home with several large gables and corresponding pitches and valleys. I am a couple of days away from the roofing. I will be using the ice & water membrane, 15lb felt, drip edge, normal flashings and ridge vents. I have a several questions. Do I apply a drip edge on the rake? Do I apply the felt over 100% of the ice & water sheathing membrane? When I chalk the horizontal and vertical lines over the felt, at what distance do I put on the chalk marks?

I don't know what you mean by the 'rake' but felt gets applied only above the ice & water sheild. You shouldnit need chalk lines on the felt at all because they're already there. I overlap the felt 6 to 10 inches and ice & water sheild 12".
