I don't know if this is a roofing or bathroom question. Have a stain on main floor family room ceiling, about size of dime, had same problem there before. Spot if in line where attached garage roof meet second floor vertical wall, about ten feet in from eaves. Last time put in new flashing and that solved problem. Upstairs bathroom toilet down pipe runs inside wall about 12 inches from stain. Had 13.2 Lpf/3.5 gpf toilet put in 6 months ago. Makes an awful noise when it flushes. Could this be splashing over somehow. Roof in question is north side - has about 8 inches of snow/ice on it - roof vent covered in snow at present - chimney also on that side of roof.

That part of your roof is carrying quite a number of opportunities for this sort of thing but I still feel it has most to do with the roof transition joint where you already replaced the flashings. When all is said and done, joints in that flahsing still expand and contract in reaction to temperature change.
