I'm going to have to scrub down the ceiling and skylight shaft surfaces. I am aware that it is condensation. I am interested in finding out what I can do to keep the flaking from taking place. Should I then re-prime them before repainting? How many coats of paint should I apply so that the moisture does not penetrate and cause the same problem? Are there any materials other than an oil based paint that can be applied over the paint to act as a barrier between the moisture and the surfaces

Once you dry things out, you'll be able to paint it like you would any normal surface and you need take no other precautions provided you keep a good venting system going in there.
